I have a question that would have the same title as this one Rigorous justification for rotating wave approximation --- but the text body would be totally different. What should I do?

I see two options: 1) edit the current question; or 2) make a new referring to it.

I second Peter. I am not sure if the system has any problem with similarity between titles, but if it does I am wondering if slight change in wording might do the trick. In any event, if this is a different question it should be separate.

Yes, a new question would be best. If you can, maybe slightly reword the title too.

The best course of action would be to post a brand new question, and see if you can't at least have some distinguishing factor from your title and the other title. If the problems behind them are uniquely distinct, they are deserving of their own individual questions.

However, titling is important to help establish the uniqueness at a glance. The body will help a reader know the nitty-gritty of differences once they get into the question, but when a user sees two questions with the same title, he won't be able to distinguish them apart. So, at the very least, some reference to the core of your unique problem should be present in the title, if possible.
